We were able to save a good number of ghosts from the giant - mostly the ones not from the Forest of the Felled, since those only got pulled in after we'd been extracting the others for a while already. I've got a number of them in my camp right now.

When Hijikata returned to his camp by the lake after his day of hospitalisation he was surprised to find about two dozen ghosts there, along with the spirit guardian he summoned. The guardian had remembered the way home from having been sealed inside Hijikata earlier in the month, and the ghosts simply stuck to it for comfort, even though it won't be able to lead them to the afterlife and will soon fade away.]
It's a mess, honestly. A couple of them actually died in the disasters and are desperate to know if their families made it out alive or, if not, at least didn't stay inside the giant.
